We are having a few issues with our upgrade from Windows 2012 based 5.5 vCenter installation to 6.0, if anyone has any valuable input we would be grateful. Still waiting on VMware support to assist but the clock is ticking. We tried to go directly from 5.5 to the VCSA 6.5 but the prechecks failed with numerous errors so we decided to stage the upgrade.
Environment:
2 x Windows 2012 VCenter 5.5.0 build 1891313 installations using external MS SQL 2014 DB in across 2 sites in linked mode, used to be all 3 sites but the upgrade broke linked mode. 44 Hosts.
1 recently upgraded windows 2012 6.0 U2 installation using embedded PSC and local MS SQL 2008 R2 VCDB. Since the upgrade linked mode does not work and this VC cannot be managed by the web client. 3 Hosts.
Hosts are all running ESXi 5.5 u3.
vSphere Enterprise Plus license.
Issue 1:
Since upgrading the one site to 6.0 U2 the vSphere web client has an empty inventory, the thick client however displays the full inventory. I get the same result no matter which user I login with. Web client log displays the below error upon initialization. While not a train smash because the guests are still running I would obviously like to get this fixed. It is part of the same SSO domain as I can login with the same vSphere.local admin account, but its not a member of the linked mode setup anymore.

Issue 2:
I cannot assign a license to hosts in the upgraded site. I upgraded the vCenter license and assigned this to VC, but since the other VC's are in linked mode and this one is no longer the manage vSphere licenses button is greyed out. I have assigned a license directly to the host, but this does not reflect in vCenter, it simply says unlicensed. This means that I cannot vMotion anything off the host in order to upgrade it to ESXi 6. I also deleted the local license file and started the trial period over again, but this too does not reflect in the VC. I disconnected the host from the inventory hoping that this might register it properly but upon trying to re-connect it I get an error saying the Unlicensed license for Host xxx does not include vSphere vMotion. Upgrade the license. So I cannot reboot the host and I cannot add it back to the vCenter and I cannot assign a license to it and I cannot upgrade it. Very frustrating! Any ideas?
